Lester picked bass notes with the thumpick, and played the rythmn strokes by using upstrokes with the index finger. He used the fingerpick in order to get volume and to prevent wear and tear to his finger. Scott Nygaard, (or somebody at Acoustic Guitar Magazine) credited this technique with creating a somewhat more bouncy even sound that separated F&S from everyone else. It is easier to play fast using this style than with a flatpick, although it would be hard to play lead this way, unless you wanted to play Travis style.
